Zakaria attended the Cathedral and John Connon School in Mumbai before moving to the United States for higher education.

Zakaria earned a Bachelor of Arts degree from Yale University in 1986, where he was a member of the Yale Political Union and editor of the "Yale Political Monthly". He later received a Doctor of Philosophy (Ph.D.) in Government from Harvard University in 1993, where he studied under the renowned political scientist Samuel P. Huntington.
