Flandreau was established in 1872 and has a rich history tied to the Flandreau Santee Sioux Tribe. The city was named after Charles Eugene Flandrau, who played a significant role in the early legal and political landscape of the area. The Flandreau Indian School, established in 1892, is one of the oldest continuously operating boarding schools for Native American students in the United States.

Flandreau is located at coordinates 44°2′54″N 96°35′47″W. The city covers a total area of 1.97 square miles, of which 1.93 square miles is land and 0.04 square miles is water.
